This is not uncommon and is typically caused by incorrect intonation. Sometimes, however, this is caused by poor craftsmanship of the guitar and cannot be corrected. Please be advised that the guitar is an imperfect instrument no matter how well crafted. A guitar can never have perfect intonation. Intonation problems on an electric guitar can usually be remedied by properly adjusting the adjustable bridge saddle. One can accomplish this with the aid of a tuner. This is recommended even if one has a great ear for tones. If you attempt this yourself, make sure you use proper tools and do not strip the bridge screws.
